Though all the chunks ran while knitting, I'm getting this error

Based on the information provided my guess is the compressed file your code is trying to open isn't where it should be. Maybe when running the code manually it runs because the variable created from the file is already in your environment variable list? But when knitr runs it can't find the file?
Sorry if you've already checked if the file is in the correct location, but with only the error message to go off of and no code example it's difficult to tell.
